In the Boston area (Brookline), I would recommend Clear Flour Bread on Thorndike Street. On the Cape, I highly recommend a visit to PB Boulangerie Bistro in South Wellfleet.
I don't buy bread much in bakeries since I prefer to make it myself, but I make an exception for Hi Rise Bread Company on Concord Ave in Cambridge. I buy stuff from them and then try to figure out how to make it. They sell at farmer's markets in the area, so I haven't been to their bakery in awhile, but I'm pretty sure they have tables and breakfast and lunch as well. -Varda
Thank you everyone for the recommendations. Good bakeries are hard to find here at home, unless we are talking biscuits. I will check some of them out.

You "must" have the Canolli, they're the best. Try the Tiramisu as well.
Another good bakery on the Cape is Pain D'Avignon in Hyannis.
